Not arguing that prayer "works" because that is something that cannot be proven, but interesting that that you chose to attend a University which has the following mission statement:

I have observed that most atheists are arrogant and condescending about it. I am not religious but I'm not proud of that. I simply am skeptical by nature and I'm a non-believer. Despite that, I happen to wish that I could believe and wholly respect people who do. I agree. I also find it weird that atheists will rip Christianity but so many of them fail to criticize other religions.

More primitive people came up with polytheistic religions and other concepts to help make sense of the world. I think the evolution of Christianity was positive in that it contained some unique, counter-intuitive concepts of morality like inclusion, lack of judgment, vengeance and the idea of loving others and treating all people with compassion and kindness. Theses things are truly part of the new testament despite how fundamentalists often act. Prior religious writings often included stories of ethnic superiority, revenge, conquest over enemies, etc. as well as lists of people who are hated in the eyes of God(s).
I think the story of Jesus is great even if there is not an ounce of truth to it. Maybe that is what you mean. I don't see it as good because it helps control the masses so much as because it contains an inclusive and humanitarian message. You can learn from great literature too. This is similar but much deeper because the story and surrounding pomp have evolved through centuries and across numerous cultures. It is a shared cultural history that is meaningful regardless of whether it is true.
